SCCM RunAs Administrator

We have an application to push out through SCCM 2012 R2 which is causing problems.

We have a batch file running an executable with command line switches which then installs an MSI.

The SCCM application always times-out.

When I log on to a workstation and run the batch file as my local admin account it fails with the UAC prompt that the publisher of the executable is Unknown - obviously if SCCM is running silently this will cause the time-out.

Using Run As Administrator to start the batch file (even with my local admin credentials) the install runs successfully.

Running the SCCM application so the dialog boxes are displayed there is an error 0x80040707 apparently from InstallShield (I think it is using InstallShield 9).

Is there a way we can force an SCCM Application to run as administrator instead of system?
