Automatically upgrade any superseded versions of this application does not work

Hello! 

Im having some problems to deploy available applications with the "automatically upgrade any superseded versions of this application" option checked. 

We got three different applications:

Appl-v1 (Applicaiton version 1)

Appl-v2_R1  (Applicaiton version 2, Release 1)

Appl-v2_R2  (Applicaiton version 2, Release 2)

Using SCCM 2012. 

The Appl-v1 is installed on the target computers and then we deploy Appl-v2_R1 as Available + "automatically upgrade any superseded versions of this application". This works well, all the computers with the previous version of the application gets upgraded to Appl-v2_R1. 
But after a while we notice a problem with the installation of Appl-v2_R1 and therefore we create a new package to deploy, Appl-v2_R2. We deploy this application just as before, but nothing happens automatically, but it is possible to manually start the installation via application catalog with a successful installation.

If i look thru the logs i can see that sccm does not pick up the new application, and just notify about the previous one (confirmed via Content ID). 

Any ideas? :)
