I don't know what is happening, but I have had SCCM 2012 decide to remove some applications from computers. The bad thing about this is one, that I know of so far, application is patient care. In the AppEnforce.Log on the client it looks like it removes it, then reinstalls it:

No collection, or deployment to remove it. For Chrome I have a Collection for Deployment and removal. The deployment is based on an AD group membership, if you arent in it and you have chrome installed SCCM will remove it. Problem is, in the case of chrome, the computers are in that membership and show in the collection to install Chrome, but do not show to remove Chrome. The spacelabs collection is currently just a manual add collection, so if you are in it, you should have the software.
Why would these computers be removing the software?
